Epiphany! He's totally taken the trip on the Daedalus to earth and back, as acting base commander. Reviewing files, selecting new staff for Atlantis to the Colonel's specs; verifing supplies (can't have that condom shortage again!); and just, generally ensure the logistics Colonel Sheppard asked for are actually carried out (yeah, I don't trust that Col. Caldwell person either!) heh. Yeah, that's it! He hasn't ditched Sheppard just to be in 2 shots per ep in The Manifesto, er, The 4400!
